The Fuhrman lab has been studying the ecological patterns of the microbial community abundance, activity, and composition at SPOT since 2000. The site depth is 900 m, and for our work, samples are routinely collected from 5 m, the chlorophyll maximum depth (typically 15-45 m), 150 m, 500 m, and 890 m. The location has strong influence from the open ocean, but seasonally is influenced by upwelling elsewhere in the region. Samples at 500m and deeper are low in oxygen content, and very low near the sea floor. Productivity and heterotrophic activity peak in spring, and in late summer and fall the microbial community in the euphotic zone strongly resembles the adjacent oligotrophic open ocean.\u00a0 The top two depths show a remarkably steady <em>long-term average<\/em> prokaryotic and viral community composition, with superimposed strong repeating seasonality. The phytoplankton community has more variability than the prokaryotes, but is also moderately predictable and seasonal. Our CBIOMES project focus is on microbial growth, interactions and biogeographies from \u2018omics data. We collaborate strongly with other CBIOMES investigators, most often on the biogeographic distributions of phytoplankton and other microorganisms in the global ocean. Bottom-up and top-down controls are ultimately equally important. The recently developed a tool, gRodon, enables the prediction of the maximum growth rate of an organism from genomic data on the basis of codon usage patterns. Our work and that of other groups suggest that such predictors can be applied to mixed-species communities in order to derive estimates of the average community-wide maximum growth rate.<\/p>\n<p>Selected publications: <a href=\"https:\/\/www.pnas.org\/doi\/10.1073\/pnas.2016810118\">Weissman, et al. 2021<\/a> and <a href=\"https:\/\/journals.asm.org\/doi\/10.1128\/msystems.00745-22\">Weissman, et al. 2022<\/a><\/p>\n\n\n\n<\/div>\n                          \n  \n                          <\/div>\n                      <div class=\"swiper-slide\">\n              <h3 class=\"pane-title\">\n                MIM: Machine Learning, Systems Modeling, and Experimental Approaches to Understand the Universal Rules of Life of Microbiota Using Marine Time Series Data\n              <\/h3>\n                                  \n<div class=\"f--field f--description\">\n\n    \n  <p>This project, led by PI Fengzhu Sun, aims to integrate models and field data (time series as well as global distributions) to determine how to best capture the fundamental processes controlling microbial community composition and activity, and their variation in time and space. We are closely collaborating with Dr. Sun&#8217;s group as well as co-PI Emily Zakem.<\/p>\n\n\n\n<\/div>\n                          \n  \n                          <\/div>\n                      <div class=\"swiper-slide\">\n              <h3 class=\"pane-title\">\n                Metagenomics and Metatranscriptomics\n              <\/h3>\n                                  \n<div class=\"f--field f--description\">\n\n    \n  <p>Our time-series samples offer unique opportunities to \u201cgo back in time\u201d and re-analyze archived material using the most modern techniques. Using metagenomics and bioinformatics tools such as <a href=\"http:\/\/merenlab.org\/projects\/anvio\/\">Anvi\u2019o<\/a>, we are addressing questions such as \u201cHow do genomic variants change over time?\u201d in ways that can resolve these changes at the gene or allele level.<\/p>\n<p>In concert with metagenomics, we are also mapping parallel metatranscriptomes to observe changing patterns of \n  <p>To study how anthropogenic inputs affect the microbial community composition and function, we analyze samples from the Port of Los Angeles, with from the SPOT site \u00a0and also a nearshore site near Catalina Island as minimally impacted controls. Using a variety of tools, we are assessing the resistance of the naturally occurring community to pollutants like heavy metals and various aromatic hydrocarbons.<\/p>\n<p>We also apply a cutting edge combination of Stable Isotope Probing (SIP) and high throughput sequencing to reveal which of the community members can metabolize pollutants and incorporate them into their biomass, directly linking diversity and function.<\/p>\n\n\n\n<\/div>\n\n\n  <\/div><\/div>\n            \n                      <\/div>\n        <\/li>\n\n              <li>\n          <button type=\"button\" class=\"accordion-trigger \" id=\"heading-1-2-JC4mJCkrUP\" aria-controls=\"section-1-2-JC4mJCkrUP\" aria-expanded=\"false\" aria-disabled=\"false\">\n                          <span class=\"item-title\">Archaea<\/span>\n            \n                      <\/button>\n\n          <div id=\"section-1-2-JC4mJCkrUP\" role=\"region\" aria-labelledby=\"heading-1-2-JC4mJCkrUP\" class=\"accordion-panel\">\n\n                            \n    \n\n\n\n\n\n\n<div\n  class=\"cc--component-container cc--rich-text \"\n\n  \n  \n  \n  \n  \n  \n  >\n  <div class=\"c--component c--rich-text\"\n    \n      >\n\n    \n      \n<div class=\"f--field f--wysiwyg\">\n\n    \n  <p>We have fully sequenced one such culture, named Candidatus <em>Nitrosomarinus catalina<\/em> SPOT01, a novel strain that is less warm-temperature tolerant than other cultivated Thaumarchaeota. This is essentially trying to define ecological species. While microbiologists frequently use marker genes and apply standard cutoffs of similarity, e.g. 99% similar 16S rRNA (or, 97%, which we consider too coarse), it is not clear what levels are truly most appropriate for ecological research, and how it may differ depending on the environment and scientific questions at hand.<\/p>\n<p>By taking advantage of the most recent sequencing capabilities, and combining time-series data and information from the literature and major databases, we are able to address questions relating to suitable genes for study and the level of resolution needed to relate diversity to ecological processes without excessive lumping or splitting. These are not expected to be the same for all questions and for all organisms.
